Does anyone know of any kind of fly for therm-a-rest bunk ends or any mods to fix the water pooling between the bunk end and the wall?

no such thing exists, especially since Thor only equipped their Kodiak/Cub hybrids with Thermarest bunk ends for about 3 years.
they had so much trouble with them, they went back to conventional vinylized canvas ends.

you would have to fab something yourself. Thor did do some corrective changes before they dropped them but not sure what they were.
bottom line is that the Thermarest ends were more expensive and ended up having more issues than conventional ones.
but kudos to Thor for trying something new and outside the box.

Of course he didn't!
would you have bought if he did?

If you could find a later model year of a Kodiak or Cub, you could look for the changes that were made.
I seem to remember that a drainage channel was added, as one change.
